phosphofructok<strong>in</strong>ase, and a fructose-specific PTS (sp0875 to sp0877). F<strong>in</strong>ally, expression of a<br />
putative operon conta<strong>in</strong><strong>in</strong>g the pneumolys<strong>in</strong> gene, as well as several hypothetical ORFs<br />
(sp1923 to sp1926), was found to be upregulated <strong>in</strong> D39∆rr09 only at an OD600 of 0.6.<br />
The levels of transcription of 59 genes were significantly decreased <strong>in</strong> D39∆rr09, mean<strong>in</strong>g<br />
that these genes are directly or <strong>in</strong>directly activated by RR09 (Fig. 3b; see Tables S1 to S3 <strong>in</strong><br />
the supplemental material). These genes <strong>in</strong>clude a putative operon (sp2141 to sp2144)<br />
predicted to be <strong>in</strong>volved <strong>in</strong> N-glycan degradation and the ser<strong>in</strong>e protease htrA gene (10, 11,<br />
25), which are downregulated at an OD600 of 0.6 <strong>in</strong> BHI broth.<br />
The set of genes downregulated <strong>in</strong> D39∆rr09 was found to be enriched for genes<br />
predicted to encode prote<strong>in</strong>s <strong>in</strong>volved <strong>in</strong> carbohydrate metabolism, particularly genes<br />
encod<strong>in</strong>g enzyme II of n<strong>in</strong>e sugar-specific phosphotransferase systems. These membrane-<br />
associated prote<strong>in</strong>s facilitate the uptake of carbohydrates such as mannose and fructose. For<br />
<strong>in</strong>stance, several genes encod<strong>in</strong>g the putative mannose-specific PTS IIABC (sp0061 to<br />
sp0064), the cellobiose-specific PTS IIABC (sp0305 to sp0310), and the galactitol-specific<br />
PTS IIABC (sp0645 to sp0647) were <strong>in</strong> this group. However, genes encod<strong>in</strong>g other<br />
components of these phosphotransferase systems, <strong>in</strong>clud<strong>in</strong>g enzyme I, HPr, and CcpA (global<br />
regulator of carbon metabolism) (for a review, see reference 30), did not appear to be<br />
regulated by RR09 <strong>in</strong> D39. Expression of these genes may be controlled by a different<br />
transcriptional regulator.<br />
<strong>Gene</strong> <strong>regulation</strong> by RR09 <strong>in</strong> S. <strong>pneumoniae</strong><br />
<strong>Gene</strong> <strong>regulation</strong> by RR09: TIGR4<br />
In TIGR4, there were significant differences <strong>in</strong> expression of 80 genes, and there was<br />
hardly any overlap between the growth phases sampled, underscor<strong>in</strong>g the importance of<br />
sampl<strong>in</strong>g at multiple times. Thirty-n<strong>in</strong>e genes were upregulated <strong>in</strong> TIGR4∆rr09 (Fig. 3c; see<br />
Tables S4 to S6 <strong>in</strong> the supplemental material), <strong>in</strong>clud<strong>in</strong>g genes encod<strong>in</strong>g the iron compound<br />
ABC transporter (piuD [sp1871]) and five hypothetical prote<strong>in</strong>s expressed early dur<strong>in</strong>g<br />
growth (OD600 = 0.1). At the highest cell density, <strong>in</strong>creased expression of a whole cluster of<br />
genes predicted to be <strong>in</strong>volved <strong>in</strong> pur<strong>in</strong>e metabolism (sp0044 to sp0056) was observed <strong>in</strong> the<br />
mutant.<br />
Several of the 41 genes found to be repressed <strong>in</strong> TIGR∆rr09 are predicted to encode<br />
products <strong>in</strong>volved <strong>in</strong> metabolism of (am<strong>in</strong>o) sugars and pur<strong>in</strong>es or pyrimid<strong>in</strong>es (e.g., sp0266<br />
and sp1278), particularly dur<strong>in</strong>g early growth <strong>in</strong> THY broth (Fig. 3d; see Tables S4 to S6 <strong>in</strong><br />
the supplemental material). Later dur<strong>in</strong>g growth <strong>in</strong> BHI broth, the downregulated genes<br />
<strong>in</strong>cluded the gene encod<strong>in</strong>g pneumococcal surface prote<strong>in</strong> A (pspA), clpL, cod<strong>in</strong>g for the<br />
