3.3.2. Results and Discussion<br />

3.3.2.1. Unfolding of proteins during HIC<br />

The 2-D gels were performed for all the chromatographic fractions collected through six<br />

different hydrophobic adsorbents and stained with colloidal blue method in order to get the<br />

precise number of spots available in each fraction. The 2-D gels have been presented in<br />

Figures 12-14 (Section 3.1) and Figures 21-23 (Section 3.2). Some denatured spots were<br />

observed for the fractions collected at high salt concentrations on Source-Phenyl and<br />

Toyopearl-Hexyl representing the conformational changes occurred during chromatography.<br />

However, Toyopearl-Butyl and Sepharose-Phenyl has revealed less conformational changes<br />

and solid spots were observed on the 2-D gels. The conformational changes at high salt<br />

concentrations during chromatography were also reported before with model proteins (122,<br />

129-131). The ratio of the conformational changes of proteins was high on the gels collected<br />

at the high salt concentrations and extreme hydrophobic adsorbents. This revealed that<br />

conformational changes during chromatography have dependence on the salt concentration<br />

and the adsorbent type. This behavior was also reported before that by increasing the<br />

ammonium sulfate concentration and the chain length of ligands, the unfolding of protein<br />

increases on the HIC surface. This is the reason that unnecessary high salt concentration and<br />

high chain lengths of the ligands should not be preferred (129). The conformational changes<br />

observed on 2-D gels further reinforced the correlations observed in Section 3.1 and Section<br />

3.2, between flexibility and the corresponding retention volume. Some protein loss was also<br />

observed while comparing the amount of sample applied during chromatography and proteins<br />

obtained in the fractions <strong>after</strong> chromatography. Small amount of proteins (almost 5 mg) was<br />

lost elsewhere on the hydrophobic surface. The reason could be the unfolding of the proteins<br />

which resulted in less recovery in the chromatography fractions. These results confirmed the<br />

protein unfolding during HIC with the proteome wide approach.<br />
