La distinction morphologique <strong><strong>de</strong>s</strong> colonies est basée <strong>sur</strong> <strong><strong>de</strong>s</strong> critèresmacroscopiques <strong>de</strong> taille, forme, <strong>sur</strong>face, contour, couleur <strong>de</strong> colonie, formation <strong>de</strong> spores(forme et couleur), diffusion <strong>de</strong> pigments dans le milieu, couleur <strong>de</strong> l'en<strong>ver</strong>s <strong>de</strong> la culture. Cesdonnées morphologiques sont présentées en annexe 2. Les souches intéressantes sont ensuiterepiquées <strong>sur</strong> milieu <strong>de</strong> Sabouraud pour obtenir <strong><strong>de</strong>s</strong> isolats.V.2.3 Profil physiologique - BIOLOGtel-00486649, <strong>ver</strong>sion 1 - 26 May 2010Afin d’acti<strong>ver</strong> <strong>les</strong> communautés bactériennes, 5g <strong>de</strong> chaque échantillon sontpréalablement incubés avec 750 µl d’eau distillée dans une étuve à 25°C pendant 48h. Puis,100 ml d’eau physiologique stérile (9 g <strong>de</strong> NaCl/l d’eau distillée) sont ajoutés et l’ensembleest mis en suspension à l’ai<strong>de</strong> d’un agitateur magnétique pendant 30 min à 500 rpm. Lessuspensions sont ensuite centrifugées à 800 rpm à température ambiante pendant 30 min. Les<strong>sur</strong>nageants obtenus sont transférés dans <strong>de</strong> nouveaux flacons et centrifugés encore une fois àla vitesse <strong>de</strong> 3000 rpm pendant 3 min. Les <strong>sur</strong>nageants finaux sont récupérés.Des plaques BIOLOG GN2 MicroPlate TM (AES laboratoire, France) sont inoculées àraison <strong>de</strong> 150 µl <strong>de</strong> <strong>sur</strong>nageant dans chacun <strong><strong>de</strong>s</strong> 96 puits à l’ai<strong>de</strong> d’une pipette multicanaux etsous faible agitation. Les plaques GN2 favorisent le développement <strong><strong>de</strong>s</strong> bactéries Gramnégatives. Chaque puits contient une source <strong>de</strong> carbone différente et du chlore <strong>de</strong> tetrazoliumqui va être réduit en un composé violet absorbant à 595 nm, le formazon, lorsque la source <strong>de</strong>carbone est métabolisée. Les microplaques sont incubées à 25ºC. Les lectures à 595 nm sonteffectuées à l’ai<strong>de</strong> d’un lecteur <strong>de</strong> microplaque (EL800-PC, BioTek) toutes <strong>les</strong> 24 h pendant150 h.VI/ TECHNIQUES MOLECULAIRESVI.1 Extraction ADN à partir <strong>de</strong> souches fongiques puresL’extraction <strong>de</strong> l’ADN <strong><strong>de</strong>s</strong> souches pures a été effectuée selon une métho<strong>de</strong>d’extraction directe qui consiste en une lyse physique et chimique suivie <strong>de</strong> phasesd’extraction au phénol et <strong>de</strong> précipitation à l’Isopropanol. Une seule colonie <strong>de</strong> chaquechampignon (culture <strong>de</strong> 7 jours) est prélevée à la <strong>sur</strong>face du milieu <strong>de</strong> culture soli<strong>de</strong> avec une42

Pour éliminer l’agar, 1 g <strong>de</strong>CsCl est ajouté dans le tube eppendorf, le mélange est ensuite centrifugé à 13000 g pendant10 minutes. La plus gran<strong>de</strong> partie du mycélium se trouve à la <strong>sur</strong>face <strong>de</strong> la solution CsCl etpeut être prélevée. Les mycéliums sont placés au congélateur à -20°C pour le stockage.tel-00486649, <strong>ver</strong>sion 1 - 26 May 2010Environ 250 à 300 mg <strong>de</strong> mycélium sont broyés dans <strong>les</strong> tubes Eppendorfs <strong>de</strong> 2 mlcontenant 800 µl <strong>de</strong> tampon CTAB 2% (CTAB, NaCl 5 M, EDTA 0,5 M, et Tris HCl 1 M pH8) et <strong><strong>de</strong>s</strong> bil<strong>les</strong> <strong>de</strong> zirconium à l’ai<strong>de</strong> d’un beadbeater (Retsch® MM 200, Germany) réglé à 30Hz. Cette étape est suivie d’une incubation à 65°C pendant 1 heure. Les tubes sont ensuitecentrifugés à 12000 g pendant 4 min, à 4°C. Un volume <strong>de</strong> Phénol Chloroforme Isoamyl(P:C:I/25:24:1) est ajouté au <strong>sur</strong>nageant, puis le tout est homogénéisé lentement pendant 5min. Le mélange est à nouveau centrifugé (12000 g, 4 min, 4°C) et 600 µl <strong>de</strong> la phase aqueusesont placés dans un 'Phase Lock Gel Tube' avec un volume <strong>de</strong> Chloroforme Isoamyl(C:I/24:1), puis <strong>les</strong> tubes sont lentement homogénéisés avant d’être centrifugés à nouveau(12000 g, 4 min, 4°C). 500 µl <strong>de</strong> la phase aqueuse sont ensuite prélevés puis placés dans unEppendorf <strong>de</strong> 1,5 ml. La précipitation s’effectue avec 2 volumes d’Isopropanol à -20°Cpendant 1 heure. Une nouvelle homogénéisation est effectuée, suivie par une centrifugation à12000 g pendant 30 min à 4°C. Après récupération <strong>de</strong> la phase supérieure, le culot contenantl’ADN est lavé dans 500 µl d’éthanol 70°C froid, puis centrifugé à 12000 g pendant 4 min, à4°C. Le culot est ensuite séché à température ambiante (pendant 15 min) puis suspendu dans25 µl <strong>de</strong> tampon TE 1X.VI.2 Extraction <strong>de</strong> l’ADN génomique total du sol et <strong><strong>de</strong>s</strong> agrégatsL’ADN total <strong><strong>de</strong>s</strong> échantillons a été extrait selon la métho<strong>de</strong> <strong>de</strong> Porteous et al. (1997)légèrement modifiée pour être adaptée à nos échantillons. 1 g <strong>de</strong> sol est placé dans <strong><strong>de</strong>s</strong> tubesEppendorf <strong>de</strong> 1,5 ml. Les tubes sont placés à -20°C pendant 3 heures puis le sol est broyéavec <strong><strong>de</strong>s</strong> pilons stéri<strong>les</strong>. Dans <strong>les</strong> tubes sont ensuite ajoutés 1 ml <strong>de</strong> solution <strong>de</strong> lyse stérile(NaCl 0,25 M, EDTA 0,1 M, pH 8) 80 µl <strong>de</strong> Guanidine isothiocyanate 5 M, 90 µl <strong>de</strong> SDS20% et <strong><strong>de</strong>s</strong> bil<strong>les</strong> <strong>de</strong> zirconium. Les suspensions ainsi obtenues sont homogénéisées à l’ai<strong>de</strong>d’un beadbeater (Retsch® MM 200, Germany) réglé à 25 Hz. Les tubes sont ensuite placés à68°C pendant 1 heure puis refroidis dans un bain d’eau froi<strong>de</strong>. L’ADN est récupéré dans 600µl <strong>de</strong> <strong>sur</strong>nageant après centrifugation à 13000 g (12057 rpm) pendant 15 min. 75 µl d’Acétate<strong>de</strong> potassium 5 M et 250 µl <strong>de</strong> polyéthylène glycol (PEG) 40% sont ajoutés à l’ADN obtenu43
