Note: To be contoured, all the pixels within the area must be brighter than the<br />

threshold level.<br />

❑ Check Maximum Area—If this box is checked, the Max area field appears.<br />

Events with a greater area than that specified in this field will not be contoured.<br />

This feature is useful for microarrays where each core has a known size.<br />

❑ Follow concave contour—Checking this box instructs the software to continue<br />

tracking along concave segments of a contour.<br />

❑ Color—Select the color for the contour using either the pulldown menu or the<br />

color palette ( ).<br />

❑ Fill—Check this box if you want the elements in the interior of the contour to be<br />

colored.<br />

Integration Contours<br />

An Integration contour defines the area within which fluorescence will be integrated<br />

for a given event. The integration contour is intended to capture more of the<br />

fluorescence associated with an event by adding adjacent fluorescence just below the<br />

threshold value.<br />

An integration contour is specified in the Event module (Protocol ⇒ Event ⇒ Contour<br />

tab):<br />

Defining the Integration Contour<br />

❑ Expand by—Adds a specified number of pixels between the threshold contour<br />

and the integration contour. Keep in mind the following:<br />

❍ If Added Pixels is set to 0, the Integration contour overwrites the Threshold<br />

contour (that is, you only see the Integration contour line).<br />

❍ If Added Pixels is set to 1, the integration contour is adjacent to the threshold<br />

contour.<br />
