Pixel survey method—From the Field image (or if you are using tools from the<br />

iNovator Toolkit, the Field or Well image windows) survey the pixel values at the<br />

edge of a number of representative events about which you want the system to<br />

draw contours. Set the threshold value to a rough average of these values.<br />

Image window method—The image window allows you to interactively view the<br />

effects of changing the threshold setting. With the threshold module selected,<br />

bring up, the image window by Clicking on the View Image icon ( ) in the<br />

Protocol Tool Box window.<br />

This will open up the Interactive Threshold window as shown below.<br />

The Interactive threshold window will display a binary image of the scan field<br />

where pixel values above the threshold are bright and pixel values below the<br />

threshold are dark. In the above example, the threshold value is 5000.<br />

Use the slide bar in Threshold module to decrease the threshold value until<br />

dimmer nuclei can be seen in the Interactive Threshold window. The example<br />

below is at a threshold value of 2500.<br />
